What do you'll think should I bondo it in and have a smooth surface? Or keep the siding and just paint it and if I paint it should I go same color or different color?

They look good both shaved or painted, but they can't just be filled with bondo. The strips need to have to have sheet metal welded over and properly bodyworked if you are going to shave them. If you just gob on the mud, the whole chunk will fall off the first time you hit a bump or close your door.

I have done this and you should know, it's not as easy as it sounds. The biggest issue is that the bottom half of the door sticks out slightly further than the top half. If you want it to look good, bondo will have to be added to the top half of the doors as well to smooth the transition along with the steps mentioned above. When done right, it looks amazing. But it often ends up looking like shit2013 Ice Cream Cruise!
