H22 swap ecu question

A buddy of mine did an h22 swap in his car and at the time he didnt have a vtec or p13 ecu. So he kept running the a6 ecu. and it ran fine. Upon recieving a p13 ecu and plugging it in, the car now runs real rough, hesitates and bogs down. it's not throwing any codes other then an O2 code(but only after driving for awhile). Normally on a bad ecu, we get a solid CEL. This one seems to be acting fine, just not running right.

When I swapped in the H22a to my smurf wagon I noticed my ECU done the same thing. Somebody gave me a p28 with a mystery tune on it and after that it would bald the tires.
