automatic ecu in a 5 speed????

alright i am lookingat getting the PT6 ecu out the ex cb7's to replace my PT3 ecu so that it eliminates the govenor. all the junkyards around here only have the automatic ecu's (6AA PT6 ecu) but i need the 5 speed ecu (AFM PT6 ecu) for my 5 speed. will an automatic's ecu work in my 5 speed CB7 without any problems???

I got an auto PT6 and gave it to my home girl which has a 5 speed CB7 it's running fine she now does her whole dash with no problems, but idle surges sometimes. It could be surging cause her car doesnt have the IAB and the A6 does.
