I have a car that is converted from auto to five speed. I have an SE ecu fron an auto. Will it run in my car?

Yes it will, the ECU serial numbers did not change between the automatic and manual. The difference between the Auto and Manual brain was the automatic had a TCU (Transmission Control Unit) to control the automatic transmission functions.
